I have found water on the floor behind the seats, especially the passenger seat, under the carpet.
It's not wet anywhere else so I guess it comes from under the car.
Is this a known problem?
Should I be worried?
Can Smart Center fix it?
I'm going in for the B-service on tuesday, so it would be great to know what I can demand from them before that.

Yes, unfortunately this is a known problem.
Having water behind the seats usually means that the back end of the soft top is leaky. I've never heard of any leak at the bottom of the car. You may want to check your seat belts also. Sometimes they are wet, too, if you pull them out. In that case the water is coming down those S-shaped soft top side rails.

Uh... yes.  
Well, we've had a lot of roadsters here having exactly the same problem. The smart center's sealing attempts have been more or less successful - depending on the skills of the mechanics.
But at first, please check if you've inserted the roof bars correctly. It is easy to squeeze or bend the rubber sealing when inserting the roof bar.
(Disclaimer: Explanations above without warranty. My own roadster doesn't have a soft top. So, this is what I've heard/read about. Maybe somebody can correct me, if I was wrong.) ____________________

Behind the seats, that is. Those roadsters built in 2003 had an untight front bulkhead. But that would lead to having water in front of the seats - in the footwell - not behind them. ____________________

Yes, the seat belt was also wet the other day.
I think that I mounted the roof bars correct, but I'm not 100%. ____________________
